on a totally different system and different app i had similar issues after an update. my solution was to run the app with a java version closer to what it was compiled for, which is not helpful for you. however, i think it was related to gtk/gnome libs having been updated (the app was using the file picker with gtk “look and feel”)

you can fill up the disk a few times after deleting files, so the system has to use up all free space and no matter where your data was it gets overwritten.

after rm fill up the file system with random data a few times, then copy /etc/skel/ over to get the default configs back. maybe, if you’re paranoid, use a few apps like browsers, so if they actually look, there will be misleading results.

yeah, the icon problem is stupid. there will always be apps that don’t set the icon properly in both. especially new ones where the devs didn’t get to that for every environment, yet.

a bigger problem is java though. it’s still not wayland ready and is distorted in the compatibily layer xwayland. some old, closed source java apps that use “native” stuff (like games) will probably never run well on wayland.

Even though that’s a good extra precaution, per person config data, such as keys, should be stored outside of the repo, eg. in the parent directory or better in the users home dir. There is zero reason to have it in the repo. Even if you use a VM/containers, you can add the config in an extra mount/share.

the format of the encrypted file can give the attackers an advantage. if your code reads the decrypted file, the attacker can guess the first line is a comment or the name of a setting. a savvy person can combine that with the algorithm to perform a “known plaintext attack”, for example by generating a number of possible passwords that would lead to files starting like that.
